Here is my reasoning why the Master Sword is needed for the finishing Blow: There is a Difference between Neutral Power and Elemental Based Power, you can weaken Ganon in the most cases to a specific point, and then he becomes invulnerable and unkillable to anything that isnt filled with Holy Power, meaning Neutral Power wouldnt be enough anymore, this was in Ocarina of Time the case, you couldnt damage Ganon at one point anymore with any other weapon except the Master Sword, you literally need it for the Two finishing blows Because he became immune to all kind of power that isnt based on the Element "holy Light".
You can see it like Pokemon.
Imagine you have a Pokemon that is at first very vulnerable to any attack, then suddenly it gets infinite defense on any other attack that isnt based on a specific Element, meaning you can only finish that Pokemon off when using that specific Element
