Godzilla at 100% would've likely defeated Mechagodzilla, it was confirmed by people who took part in the movie, when he was fighting Mechagodzilla, he was already tired and exhausted, as you said he has been destroying Apex facilities for week or even months and has been travelling the world without resting, because of his fights with Kong, he wasted 50% of his energy, you can see the difference when his atomic breath was much more blue when he first arrived in Hong Kong compared to when he used it against Mechagodzilla.
