I also loved that the line "Coming out of warp" came up right before "It won't" adding to the uncomfortable position of defying the Admiral. The Admiral seems to have forgotten that Starfleet is made up of people, not robots.

Yes! I felt the same way about the opening scene, all the way down to the Independence Day reference. Sometimes your commentary is so timely, with the same key words as lines of dialogue, that I feel like I could say to you as I do to my daughter, "You could write for this show!" How do you feel about the tweak to Scotty's characterization? I was excited by it. As long as they didn't make him too ingenious or somehow off-putting, I was in for the ride.
Also about the beginning, not only was the crashing shuttle a jarring effect, but it became part of the plot. I appreciated the tightness of the writing when it didn't add effects just for the sake of adding effects. However, the random flames that appear later on (13:14)... let me simply say that it was the low point of the show. Stop doing that SFX people!
