This plague is the punishment of Allah. It's not just a disease like sars. But to be kind to u, i will explain the 1st hadith u posted. Bukhari 6:60 385. This hadith is authentic. Before i start, i would like to know whether do u know that there r 14 verses whereby we muslim are required to prostrate to Allah when we read it? Prostrate to ALLAH when we read or hear the verses. NOT TO THE DEVIL OR SATAN as below
“Once, a person prostrates himself after reading a verse requiring the performance of sajdah, the shaitan starts crying and wailing in a corner, saying: ‘Alas! The children of Adam were enjoined to perform sajdah and they carried it out, and become entitled to enter Paradise, but I refused to do so and was condemned to Hell.'” (Muslim and Ibn Majah)

If you could prove me a contradiction in the holy Quran -- which trinity mentioned in it would be, as Allah clearly states, that Allah is but one God and that trinity is a false concept ("say not 3, it is better for you") -- I would be ready to leave Islam. But Alhamduillah that will never happen, as Quran is without contradictions. Allah states, that if Quran would be man-made, there would be many contradictions in it. But alhamduillah there are none. To your first point:
Man was created from all of it. In a sense. First Adam and the clay he was made of weren't existend. Until Allah created the universe. Therefore he was created from nothing. How was he then created? He was designed from dust which was mixed with water to form clay. And then he created us out of a blood clot (embryo).
To your 2. Point:
I can't say anything about this, as I'm not a scholar. I just reverted half a year ago. But i can assure you the Quran is the same as 1400 Years ago. It was memorized by many different Sahaba and they collected all the verses under Leadership of uthman (RA) who memorized it completly too. For a verse to be included there had to be at least 2 different persons who heard the Prophet (ṣallā -llāhu ʿalayhī wa-sallam) reciting this verse. There is only one Quran and that is the Quran collected by Uthman (RA).
To your 3. Point:
In Quran 3:45 Isa (as) is called "kalimatin minhu" which means "a Word from him". It refers to "Kun faya kun" which means "be and it is" and is Allahs (subhanahu wa ta'ala) command when he creates something.
"Surely the likeness of Isa (Jesus) in the Providence of Allah is as the likeness of Adam. He (Allah) created him of dust, thereafter He said to him, "Be!" so he is (i.e., he was)."
- Quran (3:59)
The words used to describe the creation of Isa (as) "we breathed into her (Maryan (as)) of our (created) spirit/soul" also were used for the creation of Adam (as). "...and breathed into him of my (created) spirit/soul". (38:72)
Rooh al-Qudus is not mentioned in the verses you brought forward. But in surah An-Nahl verse 102 when Allah says
"Say, [O Muhammad], "The Pure Spirit has brought it (Verses of Quran) down from your Lord in truth to make firm those who believe and as guidance and good tidings to the Muslims."
Therefore we know that Rooh al-Qudus is Jibril (as) as he is the one who brought down the Quran to Muhammad (saw). Therefore when Allah says:
"And We gave Jesus, the son of Mary, clear proofs and supported him with the Pure Spirit." (2:87) it means that Allah sent down Jibril (as) to him (Isa (as))

(3:190) Indeed, in the creation of the heavens and the earth and the alternation of the night and the day are signs for those of understanding.

Division and differences among this ummah is something inevitable, to which history bears witness, as do the texts of the Sunnah of our Prophet Muhammad (peace and blessings of Allaah be upon him).
Out of these sects, one will enter the paradise:
The Prophet (peace and blessings of Allaah be upon him) said: “Whoever among you lives after I am gone will see a great deal of dissent.” Narrated by Abu Dawood (4067); classed as saheeh by al-Albaani in Saheeh Abi Dawood.
Imaging, 1400 years ago the prophet already knew that his people were going to be split...and into 73 sects...
The Prophet (peace and blessings of Allaah be upon him) also described them in the following terms: “My ummah will split into seventy-three sects, all of whom will be in Hell except one group.” They said: Who are they, O Messenger of Allaah? He said: “(Those who follow) that which I and my companions follow.” This is mentioned in the hadeeth of ‘Abd-Allaah ibn ‘Amr which was recorded and classed as hasan by al-Tirmidhi (2641). It was also classed as hasan by al-‘Iraaqi in Ahkaam al-Qur’aan (3/432), al-‘Iraaqi in Takhreej al-Ihya’ (3/284) and al-Albaani in Saheeh al-Tirmidhi.
He also said (3/346): The sign of these groups - i.e., the seventy-two groups that go against Ahl al-Sunnah wa’l-Jamaa’ah - is that they forsake the Qur’aan, Sunnah and scholarly consensus. The one who follows the Qur’aan, Sunnah and scholarly consensus is one of Ahl al-Sunnah wa’l-Jamaa’ah. End quote.
It was narrated from Mu’aawiyah ibn Abi Sufyaan (may Allaah be pleased with him) that he said: The Messenger of Allaah (peace and blessings of Allaah be upon him) stood among us and said: “Those who came before you of the people of the Book split into seventy-two sects, and this ummah will split into seventy-three: seventy-two in Hell and one in Paradise, and that is the jamaa’ah (main body of Muslims).”
