Theory. What if the bio-computer final boss from Thunder Force 3 suffered the same fate of The Guardian A.I. in this one? Like, it wasn't actually evil, but somehow got infected by Cha os/Khaos in the past.

the graphics in this game are so bad in comparison with the 4th part on Genesis. Its technological, all right, but its ugly as hell with almost no colors at all: greenish blury backgrounds almost all the time

Looks like a Thunder game to me.
So what are the KEY difference between this version and the Saturn?
Saturn has better visuals, which were kinda stripped down on PSX. (Especially Stage 3) PSX has more extras, cutscenes and bigger focus on it's story.
Saturn version all day. But in the end it's a Thunderforce game and therefore fucking awesome!

This game did not look good man. Thunderforce 4 is still the best in the series and arguably one of the best of its kind still
