I think she ended up choosing Dylan because, deep down, Haley believed that she was as dumb as everyone said she was. Dylan didn't challenge her and didn't force her to look inward or realize that she wasn't happy. He was the comfortable choice but not the right one.
Andy told her she was beautiful she was, how smart she was, and how funny she was. He believed in her before anyone else did. He forced her to be more than what she used to be. He was her elephant, and she talked herself into the penguin.
