Captain Eggcellent next to the sane hatter shop is another shop called "jackanapes" possible reference to one of the jokers real names "Jack Napier". Also one that I found that no one else seems to have noticed is randomly you'll hear two thugs talking about the events in all three games in a somber tone saying something to the extent of... Thug 1: "First Arkham Asylum, then Arkham City, and now this Arkham Knight?" Thug 2: "Yeah, I think its about time we left Gotham for a while" Thug 1: "But Gotham has been good to us" Thug 2: "I know..." To my knowledge this can only be heard around Wayne Tower and the zepplins. I think this is a message from Rocksteady as a goodbye to the arkham franchise and addressing the difficult decision to leave it.

The last Easter egg you showed I think is a real Easter egg. Reason being that after the events of Arkham City, Bruce Wayne would have provided funds to restore that section of Gotham to its original glory. In that clean up, Bruce could have asked for the chalk outlines to be removed due to Dr. Hugo Strange having put it there as a taunt directed at Bruce Wayne. Not wanting the memories of that night to stay in Gotham, the chalk outlines were erased. However, Bruce still wanted to keep the memory of his parents' death (and the entire motivation for his work as Batman) alive by placing a single rose flower at the back entrance to the Monarch Theater. I might be wrong, but it makes sense to me
Batman's parents (the one crime scene outside of the Stage Door exit) is an easter egg reference to the 1st original Batman movies directed by Tim Burton.

I do not know if this was covered in a previous video, but the diner in the game, Pauli's Diner, is a little bit of an easter egg itself. I noticed while playing 'Batman: Return to Arkham - Arkham Asylum', that in the intro cutscene, when you first see the Batmobile, in the background, there's a neon sign hanging out in the street that says 'Pauli's Diner'.
For the final item, I've done a search of the area. Not only is there a single rose on the carpet, but there's also a second rose to the left. On a nearby wall are the words, "YOU WILL BECOME AS ONE." Nothing else seems to be of significance. (The Henry Adams poster beside the words has the same Z value as the wall, but that obviously doesn't tie in to what we're discussing.) Given what we know, I'd say Rocksteady was making an allusion to Thomas and Martha Wayne's deaths and subtly foreshadowing the game's ending with the message on the wall.

The Unicorn thing is definitely an easter egg, but I don't think it is connected to Boomerang. The distance between the release of Arkham Knight and Suicide Squad are quite far apart for this to be a reference, especially since Arkham Knight was first.
No, it was created specifically for the movie. The unicorn was originally a background decoration in an office building, but the director saw it and wanted to give Bomerang a silly character trait.
