Simply put a chronolegionaire next to each of most important buildings and order them to fire at them. Once the enemy super weapon strikes, it may kill the chronolegionaire but your structure will survive.
Random thought I had... if they erase people from time, does everyone forget they existed? Does that also apply to the chrono legionaires? do they just go about their day wondering if they will ever get to test themselves in battle thinking they haven't done anything. Or do they know they erased someone, but can't remember any details? What would the psychological effects of that be on the enemy? imagine having a large/key base be destroyed by the chrono legionnaires and you forget it ever existed, and you find yourself wondering "how did I ever think, I stood a chance in this war"
It's not meant to be taken seriously, it's really quite silly when you think about it. If they worked as per the 'lore' then once the war was won instead of sticking Romanov in the tower of london the allies would just get a legionnaire to erase his ass and then the whole war wouldn't have happened. Same with Yuri instead of going back in time to fix everything just zap a legionnaire over to erase the psychic dominators. I think what would have worked better from a story POV is if the legionnaire's gun is like a mini-chronosphere that teleports the target to a random location on earth, nothing about the unit, animations, the way it works would change but it would actually make sense and not be a logical paradox that gets worse the more you think about it.

The use of chrono legionnaires feels like a war crime.
You can't commit war crimes againt peoples that never existed.
Chrono legionaires are best for sneaking into the enemy base. I always used them to take out the soviets power in the last red alert mission.

Holding a narrow choke point plays to the legionnaire's strengths. Facing swarms of cheap conscripts does not.
