I love how in Eggman’s story you see the arm of the Death Egg Robot, Wing Fortress’s Escape Pod and other thing from the death egg, all destroyed and covered in blood as if he had tried everything he could
That's a good point. I mean we don't know how much time passes in the story. It could be hours, days or weeks and perhaps Eggman held out for a while.
Or, what I think is more likely is that Sonic.exe destroyed all of Eggman's machines so he couldn't resist.

Eggman’s robots are all powered by animals.
The whole reason why Eggman did so we’ll against normal Sonic is because Eggman could always recapture the animals and put them back into robots.
That’s just not the case with EXE.
For all we know Eggman lasted for years but at the end of the day he was on borrowed time.
That other thing from the death egg is the Sub that Eggman uses in Oil Ocean Zone in Sonic 2

All the other characters get killed in ways that leave their bodies somewhat together so I find it funny how sally just gets mulched. Not because she's getting mulched but because of how it's so different from all the other deaths.

I discovered something, after amy,'s death i waited a few minutes at the menu instead of clicking on something to get to the next screen. It took me by force to cream's level, but instead of having sonic.exe's face on the screen when pausing, i had it when the game was unpaused and had to pause to see the level.
the same thing happened after cream's death, but it was even faster, same thing, sonic.exe's face on a black screen when game unpaused, then when you pause the game the black screen with sonic's face is fading letting you see the level, then when you unpause it reapears slowly.
