When Learning about her backstory in magia record (the game) we know that Nagisa's mother was in some way abusing her (not detailed if its also in a physical way, but we know for sure that she is really mean to her). Nagisa's mom is also very sick, and will die because of her illness. Nagisa could have wished to cure her mom so she would finally have a mom who treats her right because she saved her life BUT she didn't. Nagisa wished to have a cheese cake, so she could share it with her mom while knowing that she will one day die and she didn't do anything about it because she wanted, for once, to care about herself and not always try to please her mom (even if it never works). Thats why, in the anime, when the grief seed of Charlotte (bebe) hatch, its because at the moment, Nagisa's mom died in the hospital. Making Nagisa regret her wish and choices she made all because her mom couldn't treat her decently. And thats how a little girl, who was abused by her mother because, became a witch, just because for once she thought about herself.

The only thing she could think of was how she met him in order to form a family. It was him she was angry at. But Nagisa was all that was left of him, so she directed her anger against the little girl. Because for her never to be born would have meant she would have never met him. And she wished she didn't meet him, if this is how her life was going to end.
