What's interesting is that I don't believe Kokichi even knew Gonta had memory loss until the trial. If you look at how they were positioned in the real world, the large computer is blocking the view they had of each other. So perhaps Kokichi getting mad at Gonta was genuine, because he legitimately was unaware he didn't remember teaming up.
