You put 5 sweep division for bolt holes and the flange has 2 divisions, then it will lead to hanging node inside, wouldn't that lead to some simulation error or is it okay to have hanging nodes..

Have you considered using IsoGeometric analysis?
Why didn't you use multizone method to do the part decompositioning automatically?

I don't have a figure but it can be substantial. A way to figure it out, regardless of meshing is to try a convergence study.

He doesn't mention this but he is utilizing contacts between the various bodies because of the hanging nodes which is not ideal.
Do you need to specify shared topology in SpaceClaim after you divide the body into several bodies?
Yes, if you want to have conformal mesh. No if this is not needed.
