I don't think so. Mewtwo didn't like to be used as a tool. The alternate universe version of Giovanni convinced it that he (the strongest trainer) should ally with the strongest Pokemon. The Giovanni that lost in main universe made a mistake in trying to subjugate Mewtwo rather than ally with it. Hence why Rainbow Gioanni can use the sync stone.
Phoenix Unity the man straight up says he’s going to figure out how to bend Sync stones to his will he does not care about trainer-Pokémon bonds aside from the Pokémon universe science magic that makes them work The only reason the sync stone worked for him is because he caught mewtwo and commands it as a trainer
Giovanni is an interesting layered character. He is very bluntly evil and up to no good, yet at the same time he very clearly does care about his Pokemon. This is also shown in the Pokemon Manga where he has a Beedrill that he caught as a Weedle in Viridian Forest when he was a boy and even though he specializes in Ground-Types he likes to keep Beedrill because he has a personal attachment to it, so much so that later in the manga it can Mega Evolve which is only possible when you have a strong bond with your Pokemon. Giovanni isn't a good person but he isn't inhumanly bad either. I believe in Masters he even mentions that he doesn't enjoy bringing harm to those that aren't getting in his way. He even genuinely considers a fresh start for himself on Pasio, though is uncertain himself if he actually wants to, yet it's still something he is genuinely considering.
This isn't Mewtwo in Giovanni's theme. It's the random players you connect to's theme. They talk to you for hours on end attacking the Mewtwo instead of attacking the lunatone or solrock that are using potions to heal it up and will explode after Mewtwo hits the sync move

Not in the least. The 3 giovanni's are from different timelines. A, the main series Giovanni got rid of team rocket, and kept it closed when Gold beat him again. B, Giovanni has new admins/leaders in Pokemon Go, and it is stated that in the trailer for when team rocket released, it said, and I'm pretty sure, "Ah. This new planet, Earth.... it will be a great place to launch my new schemes!" C, This Giovanni is from a Future where either Red was non-existant, or Giovanni found Mewtwo first, unleashing Chaos on the world. It is shown that Lear's Hoopa brought all kinds of legendary pokemon, and villians to Pasio, but although all the main characters, gym leaders, etc are Canon, the Villians are either from their own timeline before they went crazy, Like Lusamine or Chairman Rose, the timeline right before the MC Fought the villian, like Gethesis, Lysandere, Maxie, or Archie, or from a timeline where the villans are successful, like Cyrus or Giovanni. In conclusion: No, Masters EX Giovanni is not the same Giovanni from Pokemon go. Those two are different timelines.
