    Excellent presentation Dr., my question is the following, how do you cure your raw data of a biological replica with the other 2? To suggest an increase or decrease in the abundance of some protein compared to the other phenotype (control).

    Hello Dr. Slavov,
    Can you make a video on how to perform GSEA and GO term analysis on mass spec data? Or direct me to any web resource that explains it.
    I was trying to do that with fGSEA and ClusterProfiler scripts in R but was unsuccessful. The script works fine with RNA-seq data but for MS data from PD it shows some error.

      Performing GSEA / GO analysis with MS data is conceptually the same. There are no significant differences. You can find a description here journals.plos.org/ploscompbiol/article?id=10.1371/journal.pcbi.1005535 and the corresponding code here github.com/SlavovLab/tissue-ptr
