Provided the polymer clay has been thoroughly worked, is relatively soft and you have enough of it to fill the barrel adequately to achieve your desired extrusion, it should be fine.
Using a wedging technique when preparing your clay will reduce the number of air bubbles. We don't have any videos on this ourselves, but you will find a number of video resources available on TH-cam on 'how to wedge clay'.
