When I go into my server and have finished playing I close it, but when I go back into the server all my settings (mod menu in game) are gone again and I have to put everything back in

You could do with some configuration, however I'd recommend just one or the other.
As usually you don't mix two different frameworks

Can you remove the having an apartment system in qbcore?
qb-apartments is the mod that controls it, youd also likely have to edit the multi character and spawn however
I have made one server and is there a chance I can make another one?
