This is kind of a weird question but is honing and building only available in season 2? I can not see them at all in my ship tab. I am in season 1.

That totally depends on which skills the ship is randomly assigned and what build you want

Wish I watch this video before trying to play around with this. Nothing is explained in game. Plus 'hone' is now called refine. Thought I was able to upgrade the skill and wasted corals. Lack of ingame information from these developers really fucks me off sometimes!
