The fact Henry is the only one knew who the narrator is. The theory of the narrator will be heard by a main character is true. Henry is the main character before Thomas' arrival. But since Thomas came around and steal the spotlight he's now the main character.
This remaster is honestly great, it makes the narrator more of a treat to Thomas, and the characters fit much better in the story, like Thomas, it is genially I would have the same reaction as well, well done, would definitely see more writing like this!
The narrator can do anything, for example: if he says "Thomas crashes in a lamppost" this happens. But if the Narrator says that Thomas will no longer hear his voice. Does it happens?
I mean if Henry can no longer hear the narrator but since the narrator is all powerful he can provide choose to have Thomas not hear him if he wants and just hasn't thought of it

For example, they cannot make decisions for people/engines, either. They can at most place obstacles in their path to sway them in that direction, but they cannot outright say "Thomas chooses to bump a truck."

I would say the narrator should get what they deserve, but I guess they kind-of did in Percy's First Christmas; "Choosing what can or can't happen, just because you're bored. I don't know what you think I can do, but in leagues of people like you I mean nothing in terms of control."
