In season 3, homelander mentioned that he used to be intimated by Stan and you can really see it in his eyes here
He is still intimidated by Stan in season 3. Even in Stan's final moment before he was fired and no one else to stand up against Homelander.

Stan Edgar was modeled after the actual 'James' Stillwell from the comics. It was Stillwell who was always cold, calm, mildly irritated by Homelander, and always knew how to put him in his place.
Stan Edgar took Stillwell's behavior and relation with HL but there was also Madelyn who took the name
