For some reason, specifically Citra won't load any games for me, same issue happened to a friend of mine. Any idea what I'm Doing wrong? I simply put the .3ds file into the Citra folder.

IIRC, 3DS Files sometimes need to be run through a decrypter. I haven't messed with 3DS emulation in a while (and never in Tower) but it's very possible that may be your issue. I wish I had other info beyond that but I don't.
It could also just be Citra not working 100% in Tower as well.
