I heard someone else say that when SJW's eyes glow, it's can be a visual indicator to the audience that he is "concentrating his mana" into his eyes, as a way to say he is using his Perception Stat to see things or sense things that you can't see normally with eyes, things like the mana aura around monsters and Hunters. So he can look at monsters and other Hunters and "See" an aura or glow around them that he can... kinda... use to gauge their relative power to himself. That Black, darkness aura coming off of SJW, does seem to be purely a visual indicator for the audience, as other frames show SJW at the same time as when he had the black aura, from the Perspective of the bad guys, and they saw no aura or anything out of the ordinary from SJW.
