I don't know much about Ctc, but my theory is that maybe the characters with the switched themes are actually bearing the figurative mantle for their fallen? Like, some form of honouring whom they lost, due to Gensokyo ending. (Just my theory, I just got this particular feeling since all of the songs have a the-forgotten-are-now-non-existent feeling to it, kinda sorrowful in a way.)

She notes that one day, she wants to travel to the top of the Youkai Mountain, presumably to see Iwanagahime, the goddess of immortality, and to apologize to her for what she did to Iwakasa. well, kaguya's theme is a final boss theme, remember... except for Faint Dream ~ Inanimate Dream and Fate of Sixty Years, none of the previous final bosses have their final boss theme. The only real reason the other two have theirs is because nothing else was really suitable. Shikieiki's stage already had Komachi's theme in it, which left nothing but hers, and Yuuka was the rare combination where she was both midboss and stage boss. Her stage had her first boss theme (stage5 theme)
It happened with Remilia, now it happened with Kaguya as well? What next? Yuyuko having Youmu's theme?

It actually does make sense as it's mentioned that gensokyo is loosing sense, so characters having a different character's theme does fit in history
