can the active number of stages be changed at flow runtime? lets say there are 4 stages (A,B,C&D) and once we reach the stage 2 we want to deactivate the stage 3(C) and show only remaining 3 stages(A,B&D)

No dynamically this is not possible
You need to build aura component to show the stages and build logic which stage to show under which condition
