Valentine may have been a good father if he wasn't so obssessed with his own ideals but instead luke took care of clary because he loves clary like his own and clary may now know that valentine is her father but in. Her mind luke is really her dad cause he was there for her and took care of her. Thats why valentine hates luke so much.

I know this is an old post but the alternate reality proved that Valentine could be a good father. And he was good enough a father that Jace loved him but he was also kind of abusive. So Clary didn't miss out at least in their reality alternate reality Clary got a lot better I guess.
