Continuity only matters if the writers make it matter. That is if they write stories that are continuity heavy and rely on previous stories. At one time in comics no one cared. As comics moved on people began to care and writers began to care.
Woah. But in all seriousness, it must be miscommunication/a lack of communication between writers of the comics and the cartoons. They probably never planned very far ahead when first producing BTAS and didn't they were going as far as they did. Also, the comics are technically still canon by way of multiverse, as it maybe really a DC Animated Multiverse, with certain comics and other material taking place on parallel earths similar to the main DCAU earth.
I feel like someone could make a narration like this about plenty of other series and their contradictory or outright ignored continuity. Power Rangers, Mortal Kombat, of course, Marvel and DC.

"Is this a Multiverse?" Me: Looks at "A Better world", where the team literally travel to a different universe. Me: I think your overthinking it. Like Bruce Tim mentioned (and you quoted at the start of the video) the comics based off of the DCAU are not apart of the DCAU, so there is no reason to think any X event happened in the DCAU just because it happened in the comics. Now if X event was alluded to in the DCAU and it did happen in the comics, then that means that the comic version of the event can be used as a decent substitute to explain what happened and how the event went down (like Bruce meeting Etrigan), but that doesn't mean that the comic was cannon, just that the comic event was "close enough" to what happened. Maybe if you keep that in mind, that might clear up some of (if not ALL of) the confusion.

*Fear not* and *instead how about this* , think of it all as a fluid timeline, which has micro time booms/time warps that reset and reorganize information. It's not a different continuity but a natural occuring physics phenomenon in The DCAU. (Is there any evidence to support this?)
