Give it voice control so you can say things like, "15 Degree down bubble", or "make my depth zero-five-zero!" , "come to heading two-five-six", "make turns for 15 knots", "periscope depth"... that would be pretty cool.

Super work! You should remove the propeller and just flip it the other way (back to front) for better forward thrust. Also fix a cowl around it for better directional water flow. Sub will go significantly faster.

DIY Perks seemed to have just made a very similar submarine, I can't help feeling that he was "inspired" by this wonderful project, but he didn't mention you at all.
Looks awesome! As I was watching this video I noticed a couple changes that could be made to improve the performance of the sub. First is your choice of radio frequency, which may have been the result of what parts you had on hand. Radio waves at 2.4 GHz do not penetrate water well at all. An older lower frequency radio (40 MHz or 27 MHz) will be significantly better at transmitting a signal through the water. Second is the automatic trimming system. It looks like it balances the boat really well, but when it's operating it changes the total buoyancy of the sub which will make depth control more difficult. Manned subs use dedicated trim (ballast) tanks, and changing the pitch trim involves moving equal amounts of water into and out of the fore and aft trim tanks. This keeps the total amount of ballast on the submarine constant, and hence keeps the buoyancy constant. I'd need to look into your circuit diagrams a bit more, but I think it would be possible to have the automatic actuator operate both ballast motors while still having manual control of the total volume of water in the ballast tanks. Very impressive work! Your use of COTS circuit components is clever, and you did a very nice job shaping the PVC pipe for the hull, sail, planes, and rudder. P.S. A final note about depth control. Ideally you would adjust your total ballast until you reach neutral buoyancy and then use the dive planes to drive the boat up or down. Flooding positive or negative would speed up the depth changes, but for an RC submarine that operates in only a few feet of water changing buoyancy is overkill for most vertical maneuvering - the exception being surfacing, of course.
Wow! So much innovation in one project. I can't help but wonder if you kept track of it all in your head or if you worked out the design on paper then built the design results. Either way it's an impressive example of design. My greatest question though isn't related to the design or build but rather, "Where were all the Fish?"

Very cool job. I'm not sure I'd have drilled into the drive motor, but it seems to work. I'd probably use silicone or marine adhesive to hold the motor. Very imaginative source for the shaft seal for the motor. Since he used an arduino anyway, I wonder if it wouldn't have been easier to use that and a relay shield or motor controller to directly drive the ballast tank motors rather than all the servos and switches. My nitpicks aside, this is a really nice project. Imagine what he could do with a 3D printer in his tool collection. ;^)

A propulsor duct would help, as would a more hydrodynamic propulsor (propellor with multiple curved blades...), with a tapered tip.
