Alex Mercer is not a clone. He is the virus. When he released the virus in penn station in the first game he was killed and the virus took over his body. That's why he had no memory. And he can't kill James Heller because Heller stills has that drive to save his daughter which makes him more human then Mercer.
Mercer will be the protagonist of prototype 3 this hás already been confirmed but the release date hás not been confirmed because It is taking too long

Oryxbruh They literally were two different people.In prototype 1,Many of Alex's memories were intact thus it had the same personality as the REAL Alex Mercer that was consumed by the virus at the start of P1.At the end of P1,the blacklight virus realized that it was not Alex Mercer and that it just had his memories.By the second game,the blacklight virus had memories of its own.It no longer had Mercer's persona.
