We know Kojiro is actually a pretty chill guy, but because of his own beliefs, he thinks of himself as an evil person. The same goes for Gil (Archer), who is Good, even though a lot of what he says and does is, um, well... questionable, at best. However, because he thinks of himself a magnanimous king, and because most of what he does is justified as being his birthright (again, from his perspective), he believes himself to be Good. In short, I think Eresh sees herself as being evil since she is a Goddess of death, even though she is not. Her true self probably is, tho. in Fate/Extra Basically , it's known that Nero fits Rider and Caster-Class better than Saber , but she doesn't want that , so she uses Imperial Privilege to be a Saber. Her choice to be Saber is for esthetics , as she sees Sabers to be more gallant. I've finished Extra a few months ago. I don't remember that being mentioned. The only time I've heard Nero mention a class where she has better compatibility with, is when she talks about being a caster. Edit: I still have my save, so maybe it's written in the matrix. Ereshkigal is a goddess of death, and a lot of people nowadays view death as something evil due Christians influence, so Eresh got that alignment. Or at least, I think so.
Nero is a Roman emperor, yet Christians managed to placed enough rumors on her to make her a Beast.
Yes, I know Eresh is a goddess of the dead, but all living beings are afraid of death, so it's not weird that humans view death as something evil even without Christians influence.
Ishtar, on another hand, is a goddess of war AND beauty. Both of it could be considered good in some ways.

Nero is a different case actually. It is explained in universe that she was actually a good and beloved as an emperor at first but her mother was using poisons to keep her mind docile and use her like a puppet only for her to deteriorate so much she became the tyrant everyone knows her as.
That's the reason she is a saber as well, her original class is rider but uses her imperial privilege to change her class because otherwise she'll be summoned as the version everyone knows her as (also she is applicable to the beast class)
