Could you as well bring the cutter to the opposite side of the gear (pull z-axis above gear then move y-axis until hob is on the other side)? Instead of moving the cutter from top to bottom for cutting, cutting would be done by moving the cutter up.

This is very clever! You have a fixed ratio between your electronics for all cases (400 steps transmitted 1:1) and so synchronisation is 100% guaranteed. Then you use a "master" gear to essentially change mechanically this ratio. Isn't that really clever, a combination of electronic and mechanical stuff to synchronise (rather than 2 separate encoders)? Thank you!! (I hope I got it right).

How many master gears you need? Couldn’t it be done straight with the arduino?
You'll need one master gear for every number of teeth. But rhis fits for any DP or metric module.
