I think it is possible that the general public did not have access to the details, while the Queen set up enough ‘witnesses’ and used her power and influence to turn everyone against the mc.

When things go south, stressed people stop rationalizing things - and when you point to "the threat" or "the problem" they will very often, blindly bandwagoning into that direction, and by the time most people realize - mob mentality kicks in.
This is why, every lasting dictator NEEDS an enemy - that enemy serves two purposes: 1. You can extract wealth from that enemy, and feed it into your home economy so that you can provide services, and build infrastructure without your own people realizing the cost burden. 2. It acts as a foil for any ill actions you take.
This brings us to the "You must be both strong, and week" of fascism. That is: Your people must have fear of external threat to themselves, and you must be strong enough to repel any external threat - and be the source of that certainty.
Dark Magic Items left unguarded: So powerful, she doesn't need to guard them/hide them.
No Influence: She uses dark magic to control people from the shadows, duh.
Only two maids: She clearly has trust issues, and fears being assassinated in the night.
The defence to this: When someone is pointing at a "problem" screaming at the top of their lungs, find out what their ACTUAL interest in the situation is. Follow the money - figure out who is paying their bills; then go find out their politics, and any long term goals they have. In other words: Question EVERYTHING you are told.
The number of "conspiracy theories" that have, in the long run, turned out to be true - is kind of astounding. The thing you must understand is, the counter statements SOUND plausible, and so, if all you do is take them at face value because they are from "trusted authorities" you will miss the truth, do to the smoke screen, until that smoke screen clears.
This is why bad news an entity wants hidden, will release statements at about 5pm on Friday when most people are going to a bar, or heading home, going camping, and so on: They have checked out. And so, if you want to understand what is going on, the ONLY relevant news are - that which lasts awhile in the news cycle, and, that which is released later on Friday.

The reclusive, evil, spoiled princess that gave her father the cold shoulder for 18 years was found to have been studying dark magic during a time when the Emperor's authority was on shaky ground and it got out to the public immediately. The father gets to choose to either defend a daughter he doesn't know and probably resents and deal with a potential rebellion or allow her execution.
If she's not in public then whoever decides to gets to control her image. No one but the queen had any idea of the inner workings of the princesses' palace, all they would know is that a lot of money is allocated to their budget. So there's no evidence against it, some evidence for it, a lot of political pressure, and negative personal feelings.
