Imagine it this way. Tails is crazy and is killing all of Sonic’s friends. All of this is slowly sending Sonic through all these hallucinations and he is losing himself mentally. That could represent Sonic.EXE and dead Knuckles battling. He is having hallucinations of Knuckles when we was alive and the Sonic.EXE vs dead Knuckles is showing his hallucinations getting distorted and his own descent into madness
