In that game, since they aren't always in their thief suits within the metaverse, they aren't always "prepared" for battle. I'd assume the same applies to the SEES members. Plus, it still does significant damage. Could be Akihiko and everyone else just got lucky as not all gunshot wounds are fatal.

I think the group willingly ignored what he was saying because he takes on the role of a nihilist in this exchange. Takaya represents the worst in people, he twists people's dark episodes as the ultimate truth. Most of us if not all have days where we look onto our lives and think "What am I doing this all for? Life sucks.", and that's what Takaya is referring to. He's referring to the NPCs you meet in the city who often doom and gloom because they're in a bad place. He takes their awful days, the awful time they're going through, and represents them as the ultimate truth, the thing everyone supposedly really thinks: "The world should end, then I don't have to feel bad anymore.", but that's not at all the truth - when we feel happiness, when we feel that there are things worth living for, we reject the notion that life sucks and everything should end. And that's the side of things that Takaya doesn't understand. Takaya only understands the suffering and the gloom of the people, he doesn't understand that people go through good AND bad times and assumes everybody wants Nyx to return - yet if you really look at it, it's not true at all what he's saying. The reason Nyx came back wasn't because of the people that wished for her return. The reason Nyx came back was because SEES got outplayed by Ikutsuki who made them revive Nyx against their consent, unknowing and unwilling. Now you could say "But who outplayed SEES? All the people who wanted Nyx's revival, so Takaya is right!", but they really truly represent such a minority. STREGA, Ikutsuki, the scientists who were involved with Tartarus, they make up for such a small fraction of humanity. Not to mention, STREGA was entirely uncertain of whether what they did was right or wrong because they were literally overdosing on medication. Chidori realized how wrong she was about life when she came into a place where she found happiness. She's the direct counter-proof of Takaya's philosophy and proves that no matter how bad of a place you're in, escaping to a place of happiness can entirely change your perspective on whether you want the end of the world or not. And ironically, STREGA actually tried to prevent you from awakening Nyx. They directly tried to prevent the end of the world by stopping you from acting during the Full Moon. TL;DR The group ignores Takaya because his stance is nihilistic and misrepresents humanity based on their lowest of lows.

He does have Megidolaon. His skillset is exactly the same in P3P as in FES. Only his AI was changed a bit, making him more likely to spam Megidolaon in P3P.
