Complete layman here, but my guess is that the fuel efficiency from filling the empty space with something like helium wouldn't actually offset the price of the helium, especially considering they're going to have to add chambers specifically for the gas on the planes, which is going to have further diminishing returns, probably increase drag and slow the plane, etc. tl;dr: It's likely just not economically/mechanically efficient.
@bokoura I actually looked it up after I wrote this and you're pretty much right. The amount of lifting gas in the unused spaces don't offer enough extra lift to account for the cost of modifications and use. There is that new weird bubble shaped plane that is a lot more aerodynamic. That seems like the better way to go. :-)
