This is a misconception. Malaysian flag originated from Sang Saka flag, way back from the time of ancient Kingdom of Srivijaya. Subsequently, the stripes was adopted by the later Southeast Asian Kingdoms such as Majapahit. In fact, it's possible that the East India Company flag was based on this Srivijaya design, probably as a symbol that the company operated mainly in this region. This flag was then carried over to West Indies.

For the Malaysia flag (Jalur Gemilang), the moon represents Islam and the star has 14 spikes which represents 14 states (actually 13 since 1963 as SG is independent), the 13 stripes also represents 13 states.

The 14th stripes represent the Federal State territories of Kuala Lumpur, Putrajaya and Labuan. Singapore was part of the Federal State too until they were expelled. So technically we are still 14 States.

Malaysia flag wasnt based on british east indie company. It was created by mohammad hamzah. The original flag is white and blue strip with red canton. They swap the blue and red because yellow star with red canton make it look like communist.

Basically, Malaysia's flag is actually based on many inspiration, and they're : Johor Flag (which is inspired from Malacca Sultanate) + Majapahit Empire + British East India Company

The initial/actual design of Malaysian flag was red canton (similar to Johor State flag which was influenced from Ottoman Empire flag) with blue-and-white stripes. It was later tweaked before made official in 1950.

The flag was officially announced as a Malaysian flag ( Jalur Gemilang ) on 1963 when Singapore was still in Malaysia but then later moved out on 1965. So basically yes, Malaysia used to have 14 states but then replaced Singapore with WP Kuala Lumpur.
