I do not see a problem here. I set up My Deus II for manual frequency scan and a manual ground balance. I like it this way. I always do a frequency scan when I switch the Deus II on and then follow up with a manual ground balance before I begin detecting. I believe it is just a matter of learning the Deus II just like it is with any other detector. We are talking a matter of seconds. No problem for me.

Interesting, is it possible the GB in Auto is temporarily disabled on the processor while the EMI scan is in process?
