There's nothing in the game that confirms the entire story, but a lot of this is talked about in the various emails and messages on the computers around the complex. While Puffcorp was mining the gold looking ore on the island they stumbled into something either ancient or alien. It never explains how they knew the deadline hour, but they believed every few years a doorway was opened to another planet? galaxy? alternate universe? and possibly involved a transfiguration into a higher order being. There's a video on one of the monitors in a lab (somewhere) that shows that what happened to everyone was completely unexpected - not the timing of the event, but they were taken by surprise by what they were turning into. Not everyone was effected to the same degree, hence Virginia mutated but not as badly as everyone else and she was able to escape from the ones that had turned to a worse degree. The other slightly effected people became victims of the severely effected. Every mutant you encounter and kill were once normal people and employees of the Pufftons.

Hey bro you know you can gain elevation with the glider, you just point it down to gain speed, and then point it slightly back up to gain elevation. Use the bubble level in front of you as reference, and repeat as needed
