I think the varnish kind of reactivates the paint and makes it fluid again, like when you soften air dry clay with water. The same thing happened to me when I wanted to make my selfmade paper stickers more durable and they were printed out- Spray varnish works though because you don't have basically a giant puddle of varnish on your item but rather a thin, well spread out coat. My new stickers have two coats of clear spray varnish on them and it works perfectly
not sure if anyone has recommended this yet? but for the smudges of the magnets you made, maybe try a spray-on finish! the brush itself is likely the cause of the obscurity. there are matte and glossy sprays i’ve used for some acrylic and oil paintings, and they always come out great!

Modge Podge products have a tendency to smear paint, pencil crayon, markers and ink. I’ve learned from experience, and unfortunately, a lot of brands that make glaze tend to do this.
