They could have easily solved the Starlight problem by putting her in the place of Derpy. It would fit Starlight's character of having enough unquestioning devotion to Twilight to throw herself in from of harm to save Twilight as well as explain her absense from the rest of the movie. Plus, it would add that extra motivation for Twilight to get help.
Well Starlight didn't realize what she was doing. She thought she would just make six lives just less amazing. You know, normal pony lives. Once she realised the real consequences, she gave up. While Tempest 100% knew she was enslaving everypony, practically killing the princesses AND giving absolute power over the whole world to a mad tyrant who might just kill every form of life by playing with the sun. AND it took the villain not giving her what she wanted AND Twilight saving her life to make her switch sides.

(When she makes the enemy guy/thing cry and open up to her.) And doesn't get animals to assist her in some way, shape, or form, when things start to get tough. -Applejack doesn't have too many lines either, and hardly any of them about some kind of honesty (if I'm correct on that? Not 100% sure) -Not having a better way to introduce Discord or give him a better excuse for not helping. Because clearly he is on the hero side by now and helped saved Equestria once, he would help again and has no signs of going back to his old ways. -(This one adds on to what you said about the two legged thing) Along with the not being able to go on two legs, like they can sometimes in the show, they also move way more like horses instead of cartoons like their cartoony show counterparts, and most of the antics cut down. I get it's a "serious" movie and all but would have been nice to do a little more movement with the animation. -Some animation is too slow in some places, too fast in others for the given situation. -Mouths are left hanging open for a little while after saying a sentence quite a few times, from a few different characters. Normally ponies close their mouths when they are done talking in the show. -Spike is used as a flame thrower and murders two or three of the enemy people. That's right, they lay down and burn to DEATH. Ya know, murder, for kids! xD -When Tempest says they waste their powers on parties, she's pretty much correct. There is so much they could fix with other countries and races and the like if they got out of their little comfortable, harmonic bubble, without the need of Twilight and her friends and map. -They had a dick joke (which I'm surprised you didn't talk about!) -Has a deleted opening that is way, way better than the one they put in it. This movie is wayyyy flawed but idk, I still loved it.
Actually, I WILL correct you on one point, About Rainbow not using her fast flying in an emergency. If you look very closely during the attack on the Princesses, you will see, when the Orb attacks Twilight, we see it actually gets Derpy. But if you look closely, you will see Rainbow's rainbow trail.....she saw that Derpy wasn't going to save Twilight in time, so she pushed Twilight out of the way to safety and the Orb hit Derpy instead.
Above the cloud layer isn’t always 30k feet up, clouds are normally just a little more than 1000 feet up... the only clouds that would be that high up are Cirrus clouds but those were clearly Nimbus clouds which are low in the atmosphere.

I honestly loved this movie, went to see it at the cinema and even brought my plush Twilight. It's not flawless but I'd say they did really good all things considered. And the soundtrack is ADDICTING!

I think if they included Discord, they would have had to have a completely different introduction for Tempest, such as using the stone thingy on him before actually asking for surrender. Using him as an example. Which would do two things. First, undermine Tempest's character and force a fight scene that previous didn't happen.

She also went into the cave even though there was all those signs. It's almost embarrassing how this turned out...seven going on eight seasons and yet they derailed the perfectly competent Mane Six into idiots when they weren't being shoved to the wayside (Rainbow Dash is impulsive, yes, but she has common sense and I highly doubt she would give away their presence to the enemies!), recycled elements from one episode point-for-point, littered the plot with cliches, and locked out the non-fans. Nothing is sadder than wasted potential, and that is all this movie did. They were so concentrated on impressing merely the fanbase they forgot about the overall audience and critics. And, judging by the fact that most bronies I talked to just saw it as okay, not even THAT worked out well. Worst case scenario, this shrunk the demand for a return of 2D movies to theater, and the franchise's already tattered reputation has gotten yet another blemish. Heavily disappointing.

So both flying that high, fast, and turning (if the Wonderbolt Academy Episode, and Wonderbolts are anything to go by) is as common for them as walking to the fridge would be for a human. 2) We see Twilight Sparkle (thanks to being an Element Bearer) survive a piano, anvil, and other odds and ends dropped onto her skull from cloud height. So we know that at least for the Element Bearer's, magical talking ponies can take more damage than normal. So that's not that surprising. A few of them have quite literally survived worse. 3) How does Spike know which way is south? How does anyone know which way is south? Not much of an error. Unless you meant to say "How does Spike know they live in the South"? In which case. Books. 4) Capper can walk on two legs because his species over there is bi-pedal (like a minotaur) rather than built like a quadruped like Griffons or ponies. 5) You're asking how the reality warping, precog knows something (your thing on Pinks at 11:45)? It's honestly a given that she'd know. 6) Your bit on them putting things far higher than they'd be able to go. But if you accept that all weather is made by pegasi, then it's not really all that much out of canon. And not that much higher than Once Upon A Zeppelin's Zeppelin. 7) On the birds bit. Her making Tempest a friend after almost being killed by her is par for the course. 19) But yeah, all of those other's could've tried helping but ... Griffon's are more dicks than ponies. I doubt they'd help. Yak's give 0 fks about anyone who's not yak, unless it's to scream at them while destroying their property. Dragon's might've helped if the price was right. But is a 50-50% chance of them making things worse. It's kind of like asking Discord to help. As for Changelings? If you look very closely during the attack on the Princesses, you will see, when the Orb attacks Twilight, we see it actually gets Derpy. But if you look closely, you will see Rainbow's rainbow trail.....she saw that Derpy wasn't going to save Twilight in time, so she pushed Twilight out of the way to safety and the Orb hit Derpy instead.

I think if they included Discord, they would have had to have a completely different introduction for Tempest, such as using the stone thingy on him before actually asking for surrender. Using him as an example. Which would do two things. First, undermine Tempest's character and force a fight scene that previous didn't happen.

It's almost embarrassing how this turned out...seven going on eight seasons and yet they derailed the perfectly competent Mane Six into idiots when they weren't being shoved to the wayside (Rainbow Dash is impulsive, yes, but she has common sense and I highly doubt she would give away their presence to the enemies!), recycled elements from one episode point-for-point, littered the plot with cliches, and locked out the non-fans. Nothing is sadder than wasted potential, and that is all this movie did. They were so concentrated on impressing merely the fanbase they forgot about the overall audience and critics. And, judging by the fact that most bronies I talked to just saw it as okay, not even THAT worked out well. Worst case scenario, this shrunk the demand for a return of 2D movies to theater, and the franchise's already tattered reputation has gotten yet another blemish. Heavily disappointing.

Let's talk about the first sin: pegasi are able to fly up to olympus, which is above the clouds.
On a few of your points:
1) Cloudsdale is a literal city above the cloud layer. Made of clouds. And all weather that exists, is literally set up by pegasi. That's cannon. So both flying that high, fast, and turning (if the Wonderbolt Academy Episode, and Wonderbolts are anything to go by) is as common for them as walking to the fridge would be for a human.
2) We see Twilight Sparkle (thanks to being an Element Bearer) survive a piano, anvil, and other odds and ends dropped onto her skull from cloud height. So we know that at least for the Element Bearer's, magical talking ponies can take more damage than normal. So that's not that surprising. A few of them have quite literally survived worse.
3) How does Spike know which way is south? How does anyone know which way is south? Not much of an error. Unless you meant to say "How does Spike know they live in the South"? In which case. Books.
4) Capper can walk on two legs because his species over there is bi-pedal (like a minotaur) rather than built like a quadruped like Griffons or ponies.
5) You're asking how the reality warping, precog knows something (your thing on Pinks at 11:45)? It's honestly a given that she'd know.
6) Your bit on them putting things far higher than they'd be able to go. But if you accept that all weather is made by pegasi, then it's not really all that much out of canon. And not that much higher than Once Upon A Zeppelin's Zeppelin.
7) On the birds bit. The same question can be applied to Diamond Dogs, Deer (not sapient), Goats (not sapient), and Pigs (" "). Or similar animals. They, kind of like humans vs every other primate, simply evolved like that. Or how Capper's species is a bipedal cat, where other cats are normal (much like Diamond Dogs vs normal dogs).
8) Definitely agree on the Balloon Rig. Definitely not Purple Smart's smartest plan. And she's had some doozies over the various seasons.
9) 15:58 ... a land of magical, talking ponies. With something that was literally constructed out of magic. You don't think that maybe ... I don't know? It opperates differently than Earth's non-magical stuff would? I mean a few sins you bring up are ignoring the obvious. 11) About Spike's transformation. The answer's the same as with the Crystal Mirror, the multiverse (aka writer's) love screwing Spike over. He goes around life with a giant Kick Me sign on his back. 12) On the breathing / talking underwater bit. How's that a problem? I mean A) Talking magic ponies, and B) Mermaids. One of the most common mythological creatures on our earth (or some variant. Usually Octopi for some reason) never had gills, and are commonly depicted as able to talk under water. Again. Magic.
13) 19:05 ... of course Twilight did some bungles of her own. But yeah, her friends did kind of help screw over everyone.
14) On the song question ... well she is a pony. And ponies have a cultural addiction to singing randomly. Usually over the most inane things. That and it's probably been awhile since she's given in to that addiction being surrounded by non-ponies for so long.
15) On the playing there bit ... I point at Pinkie Pride and Boast Busted (and even partially to Flight to the Finish). Parents are quite literally the most negligent, child endangering, and crappiest beings on their planet. Other than a very select few.
Snips and Snail's folks let them wander into Pony Murder Forest, then blamed Trixie later. Cheese Sandwhich was literally a run away, and noone cared. So yeah, as much of a sin as that is. Canonically, parents over in Equestria care nothing of their young.
16) Yeah that is about making smarter decisions. But this is the same planet where Glimmer became a super villain with a grudge against Cutie Marks because she was too stupid to write a letter to Starburst.
17) As competent as Tempest may be as a villain. She's still a pony. She may seal a person in stone (as earlier), be negligent to others, or even be an asshole. But straight up murder (well directly murdering someone) just doesn't seem to be in their repetoire. Either that or it was pony negligence rearing it's ugly head like her with the cultural addiction to singing (lamp shaded in All Bottled Up that when they sing it's actually done IRL (for them).
18) She made Glimmer a Friendship Student after she repeatedly hate fucked the timeline with magic. And almost destroyed (and technically did on multiple occassions that now have never happened) all of Equestria. Her making Tempest a friend after almost being killed by her is par for the course.
19) But yeah, all of those other's could've tried helping but ... Griffon's are more dicks than ponies. I doubt they'd help. Yak's give 0 fks about anyone who's not yak, unless it's to scream at them while destroying their property. Dragon's might've helped if the price was right. But is a 50-50% chance of them making things worse. It's kind of like asking Discord to help. As for Changelings? After Chrysalis left, they became a bigger group of pussies than the entire female population of Equestria put together ... per Changeling.
