Truthfully, I'd think first contact protocols would include extensive bio-medical data as well as planetary surveys including, but not limited to, atmospheric, geologic, aquatic as well as studies of flora and fauna. If for no other reason to learn at least the basics of what's dangerous and what isn't.
This one didn't really hook me as nuch as others. The LEAST we would expect with our science NOW is that if there is alien life their poisons and nutrients could be radically different from ours. Heck, certain snake bites will kill you, but creaturs that hunt snakes don't even get irritated. Even if they had never seen it in other species I'd expect the scientists to be on the lookout for it. Also, he's in a united military with medical facilities apparently equipped to treat him. The BASICS would be knowledge of human biochemistry.
To be fair while its pretty easy to kill us physically our immune system and ability to adapt and digest is monsterous compared to the rest of our planet we have probably the widest range of available food out of any species on earth capsaicin is toxic to most animals we can shrug off nasty infections sometimes or get immunity to a wide variety of venom or toxin if it doesn't immediately kill us
