My suggestion: Remove the control unit entirely. Count the paper receipts using a machine that uses machine learning(just like currency counting machine), it should take few seconds. Validity of paper slip counting machine could be checked more easily than control machine.
This what happens in west countries. They have paper ballots and ballots are scanned through system. If there is little vote difference, manual count comes into play.
ML algorithm also have some % margin of error, are very easy to design to become biased (if we are talking about fraud) and again violate most basic principle of democracy. ML is black box from definition, and we can never know what model is thinking. Training bias, algorithm bias, bias against certain names etc. are some issues we will have to deal with. The problem is not that these issues are too complex, but problem ks TRUST. Who do you trust to develop a candidate/pary agnostic ML model? Can you be sure that it is functioning exactly as you planned? Potential for hacking and biasing increases exponentially when such methods are used. When private companies use ML , they have incentive to give as accurate result as possible for financial benefits. The incentive of a hacker is exact opposite. At least VVPAT-less EVM's were secure in theory, but they absolutely failed democracy test

Only reasonable solution is either make VVPAT secure or remove VVPAT and trust blindly on robust electronics of EVM (but it is not humanly verifiable). Blind voting violates very basic principal of democracy, where people can't trust electoral process. In my opinion, better solution would be to connect VVPAT and RU in II, and random sample 20% of every constituency. If there is a malfeasance,.it will most likely get detected. Also give candidates a chance to contest and ask for a recount, although at their own cost. That will save public time and money
