The "Free Transform" option is a Photoshop Tool. The "very Accurate Targeting System" is, of course, a Fallout 4 reference. The Wrist Strapped Grappling Hook could possibly be a DOOM Eternal reference? (The Super Shotgun has a Grappling Hook) The Flute option *might* be a slight reference to one of the Zelda Games. The revolver is a reference to Overwatch. The "Rope" option (in the path that has the "Climb" reference), is also a Zelda Reference. The "Abuse Physics Engine", is a nod to basically every speedrunner. The "Lagswitch" option is a reference to possibly Lagbots in games, such as TF2 and other such games. The "Stealth" option, is a reference to the Skyrim Series, where you could increase skills by doing the required move. The "Close-Quarters Combat" move, is a reference to the Snake Series. The "Absorb" option, is either a reference to Luigis Mansion (His Poltergust), or the Pokemon move "Absorb". The "baseball" option, could be a Earthbound reference, or a TF2 reference (Scouts stock melee weapon). The "Magic Spell" reference, could be revering to Minecraft (You can enchant thing to level II), Final Fantasy(?), or an Earthbound reference. This is all i found/noticed. Like for instance, the Conga Line in one of the endings, another is when Henry uses the Teleporter, the classic 2Fort Bridge can be seen, and a bunch of others.
There is also a Hat in Time reference in the same scene as the TF2 Conga line, where Hat Kid is seen doing the Smug Dance.
And im guessing the Emeralds your trying to get, are basically a reference to Sonic, and the Chaos Emeralds.
The Dance Offs, being of course, the Default Dance from fortnite.
The Lightspeed option (when Henry is on the Space Scooter), is, what im guessing, a reference to Hyperspeed from the Star Wars series.

The "very Accurate Targeting System" is, of course, a Fallout 4 reference. The Wrist Strapped Grappling Hook could possibly be a DOOM Eternal reference? (The Super Shotgun has a Grappling Hook)
The Flute option *might* be a slight reference to one of the Zelda Games. The revolver is a reference to Overwatch.

The "Absorb" option, is either a reference to Luigis Mansion (His Poltergust), or the Pokemon move "Absorb". The "baseball" option, could be a Earthbound reference, or a TF2 reference (Scouts stock melee weapon).
The "Magic Spell" reference, could be revering to Minecraft (You can enchant thing to level II), Final Fantasy(?), or an Earthbound reference.

Another few missed ones from the paths covered in this video:
- Sweep legs (Star Wars Episode 3: Revenge of the Sith has a similar occurance of hitting someone's robotic legs with a similar reaction)
- Super Henry (You covered part of this, but missed two details. The laser itself is a Smash Bros Ultimate reference, and Henry also does the Sonic 3 insta-shield instead of going super, as the transformation is mapped to the same button as it mid-air when you can't transform, and Henry has only one emerald so he can't)
- Shout (This is the Elder Scrolls “FUS RO DAH”, exept in roughly reverse order: “DAS RO FUH”. Also, when Henry steals RHM's top-hat, he flies away in a similar pose to (I think) a Donald Duck meme)
- Several of the hallways in the Toppat rocket/space station are designed similar to some in the Halo games (most noticable when you do Distraction remix or when Henry breaks through one with the Scooter Mosquito Mode)
- Rewire (This isn't a direct reference to any one series, but the idea of breaking through mind control by being reminded of memories is in a lot of things)
