Please make a complete detailed configurations steps of sap logistic Execution including route determination, shipment document creation, shipment cost, how different type of legs are determining in shipment documents (direct, preliminary, main and subsequent leg determination) and the field details in shipping types. Also how automatic picking is done via transfer order in delivery level.
First check is there any over delivery tolerance in SO item level shipping tab, if it is not there check Delivery type controls Watch the delivery type controls class to know about that
