Seen a few posts on reddit where people are having the same problem but no solution. I did find one old guide that suggests that you must kill Nika, which suggests maybe that was the only option in older versions of PL. If you are an older version perhaps an update would help, otherwise idk.
i dont get the option to spare nika - ANDERSON HELP YOURSELF option is missing - it directly goes to the shooting part.

Turns out that if you fast travel she just stays behind at the fast travel point. She's mostly stuck in Dogtown now hence her appearance in this one.
