Why does this happen
Pepe is an uncontrollable symbol of freedom. Regardless of who wishes to lay claim of him being "far right," Pepe will always be a symbol of freedom and anti government.

Well, it's a symbol of freedom in one country and a far-right one in another, like the swastika symbol, the symbol of Nazism in the West and the symbol of peace in the East.

It could have started as a joke but has been picked up in certain circles or maybe it started with the intent of being a dog whistle. I can't truly say for certain but neither can anyone else.
Assuming you don't understand what a dog whistle is in this context, Dog whistle: a subtly aimed political message which is intended for, and can only be understood by, a particular group. Though I suppose some other word may be apt dog whistle is the best word I know. Imagine being a part of a group that is generally socially ostracized and having a word that you can use freely to tell others to look at your words closer and read in between the lines. Sure everyone knows about it but there are people who would normally be against you that will defend its casual use. You could even have people who agree with you defend you as they pretend to be some random person. Im not saying everyone who uses it is a white nationalist and I'm also not saying I know for sure that this is how it is used. I will say that it's an easy way for a white nationalist to find one another in a crowd and others don't know for sure either.
It's effectively an empty argument on both sides as no one can truly prove its use as the people who would use it as a dog whistle have an incentive to not tell anyone that they do use it, especially if they are known to be a part of that group.
