I've never done 3D modeling, but it'd be cool if it worked more like CSS and you could store colors in a variable, so you update everything that uses said color at once instead of doing it manually for every element

You can absolutely do that if you have materials and such setup properly. However, I don't think this is a 3D model and I don't know how live2D deals with these kinds of things.
