I’m about to do something similar in New York. I’m ripping out my in-ground pool and tying it into my existing pond and wetlands. I notice you filled in the pool area with fill. Was that done for access? In my case I think I may have to fill everything in and start from scratch. On a side note….Aquascape’s corporate is very reluctant to support my project. They tell me the scope of my rec pond is not even close to a DIY project. I think it’s close to 60,000 gallons when complete.
We backfilled for two reasons. One, for access like you said and two, we wanted to shape the pond in a natural way. Sounds like a massive project. I'd definitely consult an expert in your area before starting!

Actually, not 100% sure exactly what they are. I know one was a pine. And I think the rest were Maples
