Do i put the protector over the old mattress, protecting that and then the topper. Or do I put the topper first and put protector over that??

Most fitted sheets aren't waterproof - which means that if you drink on your bed and spill, it'll go right through to your mattress. Placing a waterproof mattress protector between your sheets and your mattress will help create a barrier that will protect fluid/liquid spills from damaging your mattress.
I was just explaining why fitted sheets don't protect a mattress. Other fluids - like bodily fluids or pet accidents, can damage a mattress as well without a protector.
