Subhanallah in the verse where we're not told not to befriend the Christians and Jews i thought to my self why and as the surah went on it was explained how they ridiculed those who believed and used to be disobedient this is why we should not keep company with those who are indulged in wrong because they will end up misleading us as you see in verse 79 they didn't used to prevent each other from doing wrong actions. Beautiful recitation. Yet, some of the messages (ayahs) are seriously frightening. At one point it said “if you raise your hands to kill me, I won’t raise my hands to kill you because I fear Allah only”; then follows up later with statement such as, if someone or people cause corruption, punishment, they get severe punishment such as crucifixion and more… is this why many brainless believers punish others because they think Allah said it is ok for them to deliver such barbaric forms of punishment? I’m genuinely curious and willing to understand this conflict.
May Allah guide you and reward you. These ayats have been explained and interpreted since the time of the prophet ﷺ and his companions when it was sent down to him ﷺ. Muslim scholars have tafsirs explaining the ayats and what they mean so that the common people do not misinterpret them and use it for evil such as groups like ISIS. When it talks about punishment and things it’s not so simple as for anyone to carry out these punishments and kill people, the terms and conditions have to be met and the rulers, scholars, and judges of the country determine what happens based on the evidences from the Quran and sunnah of the prophet ﷺ. Also can you please show which ayats talk about crucifixion and such, May Allah guide us.

You should study and read tafseer from authentic sources like tafseer as sadi , tafseer ibn kathir...
