Do you know a way to properly intersect outline character parts in Adobe animate like toonboom? Especially a way to make something similar to “auto patch” or “colour- override” feature?

You can use 'Lighten' blending mode on a top duplicate.

As for the rigging part, read nick's comment below. It is better to weld the element that is behind, and make the front one part of the main rig.
