You have advanced the injection timing, it must have wrong to start with, indicted by the flames coming from the exhaust. This shows that combustion was going on late in the cycle and exhaust leaving the engine hot. You should have checked the "spill timing" to make sure it was to specification.

Adding shims changes the stroke of FIP, preventing plunger seiz , adding shims does not effectively makes much change in start of fuel injection , it appears to be non linear behavior of gov at high /full load to compensate the loss of fuel amt due to shimming , resulting in long fuel injection after TDC hence exhaust flames.
